United had four second-half chances, three of them falling to Paul Fewings on Friday.
Previously Fewings had beaten keeper Glyn Thompson with a header in the 23rd minute but was ruled offside.
In the closing stages trialist Nick Dunphy miskicked with only substitute keeper Scott Cooksey to beat.
Shrewsbury, who fielded the majority of their first team, made the most of the couple of chances they created, scoring in the the 26th through Peter Wilding and in the 68th through Stephen Jagielka.
